Actually Suffolk County Transit does not operate all time, so please check the S57 schedule.
You may want to prefer to read ground transportation introduction on Airport website.
References :
http://www.sct-bus.org/lrgprnt_schedules/s57_lrgprnt.pdf

The above answers are great. LIRR Ronkonkoma goes straight into nyc. Also, if you dont want to deal with a shuttle and a train with luggage and kids after a flight, ou can rent a car from enterprise, which is right in the airport for about 60 dollars. You can return it, at the enterprise in NYC, and just cab it or subway it from there straight to your hotel.
References :
Take the shuttle to Ronkonkoma LIRR station and the train to Penn Station NYC. The train fare is more like $15 on the train and $10 from the machine or ticket window (which maybe be closed), but the train has bathrooms and is a very comfortable ride about and hour and a half travel time. At Penn Station take a taxi to the hotel maybe $7 or $8. The subway is definitely cheaper, but may be complicated with luggage and children. In Times Square keep your handbag zipped don't hang it on your chair at restaurants. Welcome to NYC. Thank you for coming we are very pleased to have you. Enjoy your stay.

My friend, asuming you landing at MacArthur Airport, other than taking the shuttle bus to the Ronkonkama train station, there is a bus service from the airport to the train station that is provided by the Suffolk County Bus Transit.

You can take the S-53 bus from the terminal to the Ronkonkama train station. The fare on the bus is $1.50 and the trip should take about 10 to 15 minutes. However, the S-53 only operates on Monday to Saturday, there is no Sunday bus service on the S-53.

From the Ronkonkama train station, you can take the Long Island Railroad westbound to Penn Station.

Once at Penn Station, you can change to the New York City subways or take a taxi from the train station to the Marriott Hotel in Times Square.

If you're taking the subway, take number 1, 2 or 3 train to Times Square-42nd Street. When you exit the subway, walk north about 2 blocks to West 44th Street, you can't miss the hotel. The fare on the subway is $2 one way a person, however, if you're in town for a week you can buy an unlimited ride MetroCard for $25 a person and ride the subway and bus system as many time within that one week.

I hope this information is very helpful. Good luck and happy travels.

There are close to a dozen Airports on LI, but I will assume you are landing at MacArthur.

There is a shuttle Van there (from 5:30 am to 10:30pm every half hour) to the LI Railroad (Ronkonkoma station) to Penn Station in Manhattan (34th St and 7th ave). The fare on the LIRR is about $6 a person and it is fast and comfortable. I would bet that the train will be just as fast as your cab, and more comfortable.
